Thermo Scientific* Pulsed-Q Dissociation (PQD) is a patented fragmentation technique that eliminates the low mass cut-off for Thermo Scientific linear ion trap mass spectrometers and allows quantitation with isobaric peptide tags.
PQD is a novel fragmentation mechanism developed specifically for Thermo Scientific LTQ series mass spectrometers.?t involves precursor ion activation at high Q, a time delay to allow the precursor to fragment, then a rapid pulse to low Q where all fragmentions are trapped. The product ions can then be scanned out of the ion trap and detected. PQD fragmentation produces precise, reproducible fragmentation and has been used for peptide quantitation on the LTQ series using both electrospray and MALDI source ionization. PQD fragmentation of peptides produces robust precursor ion fragmentation, and provides the ability to routinely scan product ions down to m/z 50. Fragmentation occurs in about the same time scale as Collision Induced Dissociation (CID) and can easily be incorporated into general Xcalibur methods and used in conjunction with CID, MSn, and other scan functions.

In combination with the High Sensitivity Protein 250 kit, the Agilent 2100 Bioanalyzer detects proteins down to 1 pg/μL on chip, which is superior to silver stain SDS-PAGE. It provides quantification over a dynamic range of up to 4 orders of magnitude, is highly reproducible, which is particularly important for the analysis and quality control of proteins. Traditionally, silver stain methods were used in electrophoresis for protein detection at the low picogram range.
